Does anyone know where instructions on installing 5.2.1 are? The manual on php.net still has version 4 in their example. I need to install on a linux box and so there are no RPMs, just source files and I do not know how to do an upgrade like that.

Click Debian GNU/Linux installation notes.
I did find this one, but it's on an unfamiliar site. What do you think?

I'd say it sounds the same as the basic Unix instructions - you just have to watch the paths and make sure they are valid for your server.
If nothing else, there are APT repositories (http://www.apt-get.org/) that have PHP5 available, if you're familiar with the apt-get command.
